Greetings
I have a 98 bullet 500. I did a top end rebuild including new piston and rings bored out. After some initial oil leaking, after 3 re torquing of head it has mostly stopped. Great power and runs better than it has since I bought it used.
Now I am having shifting trouble. Slips out of first ( not always) and out of second also. Sometime hit a false neutral downshifting from 3rd to 2nd. Neutral finder often kicks it into first. In General, it shifts hard. Oh, it is a RH shift so 1 up 3 down. Any ideas?

False neutrals are not uncommon with these gearboxes. Jumping out of gear is mis -adjustment of shifter or badly worn gears.  ERC

 The neutral finder kicking it into first tell us that it needs some adjustment as well.

 Our Trials Bullet has the four speed gear box and L/H shifter.  When shifting ours, holding slight pressure on the shifter until the clutch lever is fully released takes out the missed shifts and false neutrals.

The detent plunger may need to be screwed in one or two clicks, or, it may be worn and rounded off.  If worn, sharpen it with a file.  Be sure to count the number of half turns when you remove the plunger so you can put it back on reinstall.
If that does not help, your ratchet mechanism may need adjustment, for this you should get Pete Snidal manual from Classic Motorworks or Nfieldgear.

Concerning the neutral finder adjustment, get the gearbox in neutral between 1 and 2, then adjust the "eccentric" bolt so that it just touches the neutral finder lever, test it, if good you are done.  If it goes into first gear, adjust the eccentric bolt to touch the lever sooner (1-2mm sooner).

 Yes the manuals.  If you can swing it get both Mr Snidals manual and the Enfield Factory super manual. They cover the same things but each has little bits of insight the other does not. They also have different literary styles.

Concerning hard shifting, make sure your clutch is properly adjusted, Kevin once said, adjust the clutch "as tight as you dare" or something like that.  Anyway, check the adjustment.
