While I had my G5 torn apart, I noticed a plug under the seat. It is a two prong female plug with a green wire and a black wire attached. It was not plugged into anything and I am just wondering if anyone knows what it may be for.

in one of the other threads there is a wiring diagram ....  I'm thinking it was Steve and Matt collaborating.

Do you have a picture ?

Are you asking about one of these under the seat of G5 ?

It grounds the muffler bearing when the 3/4 Pinckney flange is actuated.

Kidding. You'd think I would be able to tell you after diving into that mess on my bike recently....but....I can't. Bumping the thread with a too-bored-on-a-nice-day, meaningless, less than useless response so that someone who knows can help you out.

The muffler bearing....I should have know, I ditched that thing when I put on my BSA Goldstar muffler! :o

It appears to be side-stand switch connector. 

On my G5 the wires colors are sometimes different from later models. The male connector has beige colored wires from side-stand. It meets female connector from harness with one black and the other green/blue wire.

The male half of connector is wrapped in a shrink tube in the picture below.

Your side-stand switch may be disconnected, just like mine.
